You will learn how to explore, compare, and visualize protein structures and gain insights into modern prediction methods. The training also covers approaches for designing protein variants and studying protein-protein interactions, combining theory with extensive hands-on practice.
Learning outcomes
- Visualize protein structures and compare homologous proteins using ChimeraX to interpret structural similarities and differences.
- Search for structurally similar proteins using FoldSeek
- Design new stable proteins with web-based tools like PROSS or ProtFire
- Set up and execute in silico site-directed mutagenesis experiments on the VSC HPC using tools like MutateX
- Predict 3D protein structures using AlphaFold2 on the VSC HPC and analyze the quality of the resulting models
- Apply AlphaPulldown to conduct protein-protein interaction screens
- Formulate a research question involving structural prediction and select appropriate tools (e.g., AlphaFold3, Boltz-1, Chai-1) to address it

Alexander Botzki
Dr. Alexander Botzki staat aan het hoofd van de eenheid Technologieopleiding VIB, het Vlaams Instituut voor Biotechnologie, België. De belangrijkste missie van deze eenheid is het geven van technologische opleidingen in de domeinen van VIB-technologieën, Bioinformatica & AI, Softwareontwikkeling en Research Data Management. Tussen 2014 en 2022 was hij hoofd van de VIB Bioinformatics Core. Van september 2009 tot juli 2014 was hij verantwoordelijk voor de verspreiding van E-Notebook (electronic lab notebook) onder de onderzoekers van VIB binnen 75 onderzoeksgroepen. Voordat hij bij VIB kwam, werkte Alexander aan verschillende computationele biologieprojecten voor Algonomics (gekocht door Lonza, 2008/2009) en DevGen (nu Syngenta, van 2006-2008). Tijdens Alexander's PostDoc bij Sanofi Aventis in Straatsburg voerde hij verschillende virtuele screening campagnes uit op de compound collectie van de samengevoegde onderneming. Hij behaalde zijn doctoraatsdiploma bij de groep van Prof. Dr. Armin Buschauer (Universiteit van Regensburg, Duitsland) over 'Structure-based design of hyaluronidase inhibitors'.
